On a space station, you encounter a fixer–a scientist that is looking for passage to an inner-Confed planet (something in Sol sector, maybe, or next door), where he can return to his university.

At the university, you can get more information. It turns out that mercenaries have been harassing the scientist’s expedition to study indigenous people on a planet in Vega, (we’re using Mopoks) and the scientist needed to go to his department head with the information and to get advice. The mercenaries are based out of such-and-such planet or base. This base is a company base. It’s pretty much run by a company without Confed oversight. This should be the same company as the Firekkan pre-subplot.

So, technically, the mission is to go to the company base and investigate the matter. There aren’t any flight objectives; you’ll just get money if you come back to the university later on after working for the company.

At the base, a fixer is hiring for missions to destroy a supply ship headed toward the planet with the indigenous people (he doesn’t actually say that there are indigenous people; he just sends you to destroy a drayman headed for such-and-such planet in such-and-such system. You are put on the wing of a company employee along with a couple of other ships.

You can either destroy the drayman or destroy the company ships and flee. If you destroy the drayman, you fail this track; the company has no further work, and the university gets kind of pissed.

Back at the university, the scientist wants you to take him back to the planet where he’s studying the indigenous people. The company is kind of upset with you and is out to get you.

Yeah, that scientist would have been better off hiring someone else to take him, but academic types aren’t always known for their common sense!

Why? Don't understand the last sentence...
So, the company is trying to prevent scientists from going there because is   
using the mopoks in experiments, or slave labor?
I see a technical problem with part two; just because there is a fixer there it  
doesn't mean I will take the mission, or even talk to him.
Unless my mission for the university was to pretend to work for the company   
AND its fixers...'
